From the description you give I suspect the problem is the transmission. In agitation only the motor and transmission are being used. The noise might be coming from the agitator. The agitator might make a clicking sound. The agitator can be removed to see if the noise goes away or still happens. A transmission problem would be expensive to repair and replacement might be a better option. The agitator is help in place by a bolt there can be accessed by removing the fabric softener.
