I can understand how important it is to have your garage door opener working properly.  The LED light that is flashing indicates that there is an error with the limit switches.  Most likely one of them is not longer connected to the motor.  It sounds like you may have a bad drive gear. Remove the cover from the motor unit and you will find the gear just in front of the motor. It is white nylon and may be stripped. If it is then you will need to replace it. I hope this helps. Thank you for choosing SearsPartsDirect.com and for contacting us with your question about your Craftsman garage door opener model 139.53978SRT. I am so sorry the trolley will not reengage after you used the emergency rope and handle assembly to disengage it.  I will be happy to help you with this. I have included the link below for you to view the owner’s manual online, in case you don’t have a copy.

The emergency release instructions are on page 32. It is important to remember you must pull the emergency release handle toward the opener at a 40 degree angle so that the trolley release arm is horizontal. Once the arm is in the proper position, the trolley will reconnect on the next UP or DOWN operation. You can do that either manually or by pressing the Door Control push button or the remote.
